The Singapore side lead the standings by a point but have played two matches more than second-placed Kelantan.
Woeful defending from Negri's back-line gifted Lions a 2-0 lead in the opening 20 minutes.
Centre-back G. Mahathevan was slow to react to a deflection off a throw-in, which left Safuwan Baharuddin with ample space to strike home in the 14th minute before Khairul Nizam Mohd added their second six minutes later.
Mahathevan, however, made amends by scoring from close range past Lions goalkeeper Hyrulnizam Juma'at in the 32nd minute to reduce the deficit.
Shahril Ishak, however, regained Lions' two-goal lead with a fine solo effort three minutes before half-time.
In the second half, Negri were the more determined side but they failed to break Lions' momentum as the visitors scored their fourth through Shahdan Sulaiman in the 70th minute,
Captain Shukor Adan then scored from a header in the 86th minute before Negri were reduced to 10 players after their goalkeeper Farizal Marlias was red-carded for fouling Lions' Hariss Harun outside the penalty box.
